Not sure if this is the cause of the issue you report, but with recent OSX versions (since Mountain Lion?) FinderPop will only work properly when installed for all users.
Uninstall FinderPop (FinderPop prefs panel > Etc. tab > Uninstall FinderPop button)
Restart with FP uninstalled.
Install a fresh copy of FP For All Users.
